Assuming you meant this:

if username not in [user[1] for user in users[1:]]

It’s because [user[1] for user in users[1:] iterates over the elements of the users[1:] list and then retrieves a list from user[1] every time. So, basically, what it is doing is iterating over the elements of users[1:] and then, for every element, it retrieves a list from the next element. Thus you get this error.
You are searching the list users[1:] for a name that is not in the list users[1:], which is of course empty, so that is why you get the error.
Try this:

if username not in users[1:]

or simply:

if username in users[1:]
